Not sure if this is a glitch, but wow, that's cheap. I would take a flyer on getting this fulfilled if I still needed an exhaust. I wonder if they're gonna discontinue this one?
That sounds like a bad throwout bearing whine to me.
Symptoms generally line up, too. A bad throwout bearing will have issues engaging/disengaging the clutch properly.
I'd skip it all.
Throttle Body Cleaning: They're gonna take off your intake tube and spray it with a solvent cleaner and wipe it off. Throttle body cleaner is ~$5 a can (They're charging you $15)
Battery: Any parts store will install a battery for you for free.

Can't run the Gen 3 manifold on a Gen 2 without a tune. The IMRC/CMCV systems are not compatible, so it's not plug and play.
If you want to change the intake manifold for power gains, the gains come from the tune, not the part. If yours is just broken, you can plug and play a GT350 manifold...
If your dad can get that quarter panel damage fixed for $900, go for it and ship it to him now. If you are going to keep it to drive around with this kinda damage for more than a week, I would strongly reconsider.

Just got this notice in CarFax. Fun. I hope the fix doesn't involve removing half the interior to remedy/inspect. I trust zero dealerships to do that right without breaking stuff or putting stuff back in a way that doesn't squeak, rattle, and be a general PITA.
