If you hold down the "OK" button of the steering wheel while turning on the car and keep holding it, it will take you into engineering mode. I believe you can change it back through there.
My battery went out after 3 years. I'm sure ford isn't using the best quality batteries for their key fobs. It's pretty simple replacing the battery and you can get them on Amazon for like $3.

Maybe it's a bad wheel bearing that's causing the chirping noise. As for only hearing it at night, i don't know, maybe there are less cars on the road therefore less noise, making it easier to hear the car making the chirp noise.
It's really simple to take it off. You can have it off in a minute or 2. I had to remove it when i installed my roush vents. I used a fastener removal tool to pull off all the fasteners and the hood blanket comes off easy.
