Is the clutch pedal bar moved to the left? If it is just the pedal cover, it looks like it is just a rubber cover that goes over the end of the clutch pedal bar. Take the cover off to be safe, but you can get a replacement or upgrade all the pedal covers.

To me it sounds like the clutch is slipping, and that would cause the smell. I'm not sure about the misses or CEL. Dealer could read the codes and give you more details there.
