I honestly expected 350s to have significantly more top end. The extra torque from FI should help the 500 push that 6th gear while tiil deep in the power band.
This has only been an issue with RHD GTs, and the changes that needed to be made to fit the steering column. I gather from your profile that you live in the US and have a California Special, meaning a LHD car, so you wouldn't have this issue, even on stock headers/exhaust.
Unfortunately that price point is several orders of magnitude above the "every man" performance car the mustang is supposed to be. That being said if you can swing it, there's not much point in looking at Mustangs, I wouldn't!

The Protune is slightly weaker than the Cobb stage 1 but still miles better than stock while maintaining some warranty. The GT350 intake looks and sounds good too. You should leave the blow off valve stock too and just save the money.
