nothing aftermarket will be 100% when you look closely enough. i've had many aftermarket panels on cars and they are never 100% due to how the moldings are made

E85 is much cheaper than premium in most areas so a lot of your fuel economy difference is erased in terms of cost. sounds like a lot of your other issues were with the actual tune not tunes in general. maybe you need to find a new tuner
If I was doing an email tune I would choose datalogging on the street over a dyno session too. A dyno tune for me would be most beneficial when you visit your actual tuner in person, since they can see what's going on with the car in real time and know what to look for safety wise.

you should have done the control arms (w/ extended ball joints) instead of stuff like sway bars. makes the biggest difference in handling and steering characteristics
