If you click "will this fit my Mustang" it says V6, GT, Ecoboost, GT350. When I called to tell them they still assured me it would fit. They clearly didn't, but I was open to the idea that I did something wrong. I was giving them the benefit of the doubt.

You wouldn't be wrapping the whole cat. That would be catastrophic (no pun intended). The suggestion from Heat Shield Products was to put it on half of each cat to reflect away from the transmission. In fact, their product page says specifically not to wrap a catalytic converter fully.
I don't know if removing the cats requires any software modifications, but I do know that your car would (obviously) be much louder. Make sure you check with the track before going to ensure you don't exceed any decibel limits.
