It could be just a foam pad to cover up the lines on the hood. Keep in mind that manufacturers add on bits to distort the lines of the car to hide the true form. We have also seen this on the GT350.

It is also important to note that Ford started the 2013 GT500 started development YEARS before it came out in 2011. Although this prototype may be just another GT350 prototype, it could also be possible that we could have also been looking at the early stages of GT500 development.
