Okay, well I took it to the dealer. Their guy agreed it wasn't water spots/tree sap/etc.... He eventually tried some solution which apparently costs $200 and wouldn't tell me what it was - but it seemed to work on the few spots we tested. He said to drop off the car for a full day so their...
Well, I tried the vinegar idea. Didn't work. I guess I will stop by a detail place and see what they can do. I also wrote an email to dealer. Hopefully, they've got some ideas/will pay for a polish... Thanks for the advice, guys.

Well, here's some pix. I stopped by ECO auto solutions this morning. Javier (who was very nice) tried some stuff and concluded they weren't hard water spots - perhaps acid...? Anyway, gonna try the vinegar on a small spot later today.

Yeah, we'll believe it or not that's what the guy at autozone recommended, so there you go. Fortunately, I was fairly suspicious to begin with and wiped it off pretty quickly. That's when I determined that they were hard water spots - just weird because they were so dark (that's what threw me).
