Shifting into second gear and then into first eliminated the "Thud" as the second gear synchro is stationery and for some reason the firsdt gear synchro seems to stop when in second gear. I know it's not the best solution but I have totally eliminated first gear "Thud" as a result.

It may be just the "Engineer" in me from way back when but the welds on the Gibson exhaust cans really caught my attention as being poor at best. I know that the mufflers themselves are unseen and we can go with that "function over form" thing but geeze, I would have expected much better welds...
I would seriously go to your dealer's service department with this video in hand. have them drive it with YOU in the vehicle. have them completely purge your current gearbox fluid and replace it with the specified Motorcraft QDC fluid as well as the prescribed Motorcraft XL-18 friction enhancer...
