Being a new engine, why not just follow the break-in procedure Ford recommends? But I agree with others here who've said to not baby it. Just make sure you vary your speed and change gears, don't drive it for long periods of time at the same RPM, etc.

It's a manual. But no, there was no feeling associated with the noise. After it made the sound it backed up without any issue. And then after that, as I mentioned, it tried several times to repro the issue but no luck, which I guess it's a good thing.

Does not look totaled to me. I had a similar accident in my Z06 but was much worse and they fixed it to perfection. You'll be back in your stang in no time.
If you're tuned, datalog the tune and send it to your tuner. Other than that, check the air filter, MAF sensor, or for electrical issues (shorted harness. throttle servo).
