I had the same issue; the passenger side of the muffler sagged lower to the ground. I was able to get underneath the muffler and basically twist it enough to make it parallel.
Right now I'm debating to get the car back on stands and shoving up the exhaust tubes further up as it sits few...
One of the reviews from the CJ PP site link above makes mention of needing a brake booster for an automatic, but not the manual.

I also don't believe its a BBQ tick issue. The sound I've found from that seemed more prevalent underneath the car in the videos I've seen.

Sounds like the same issue. There wasn't any change on rpm tach but I also had a light surge after each tick. The ticking for me has increased in repetitiveness...2-3 clicks during the same duration now.
Dropped her off first thing yesterday. Dealer said they had one in last week with the same issue and it was a throttle body problem. So throttle body on order and will be in next week to have it replaced.
