I remember saying the car shakes at idle - A LOT(pretty scary) - when I put the car back to stock tune. But this is expected, as the car has the JLT intake mod, which operates correctly only with an tune. Black smoke does not come out from the exhaust.

when the car shakes? What do you mean? It doesn't shake. It only shakes when I return the tune back to STOCK. I've done this once just to see if the transferring of data worked with the SCTX4.

Thanks, Z_Rocks. You mean the MAF right? I actually checked it and all looked good. Made sure it was functioning as well, with these steps: unplugged sensor, started car. idle crazy. plugged sensor back in, started car. back to normal.
p.s. My VAC gauge (performance pack) is at a steady 20...

Mods in order:
1. Bone stock = everything good. throttle response good.
2. springs / stainless works catback, same day = bad throttle response
3. 2 weeks(ish) later, intake/bama tune = same bad throttle response
