Get the Ford M-9603-M8B kit. It's the FP tune mentioned already. It fixes the transmission shifts. It's not 100% but it is 98% improvement. Best money I spent on my car, and it shifts soooo much better now.

I've used a Sharpie to touch things up. The issue with that is the black is not that deep. It has a blueish tint to it. Also it's alcohol based and can be affected by some cleaning products. Ask me how I know.
