I guess it would be what they consider a modification is, changing an exhaust isn't a warranty issue as far as Ford see it, so that could be seen as within manufactures specification for example.
Certainly worth a call to get clarification.
To my understanding GAP is to cover the difference between current book price and retail price of the base car ordered, I.e with out additional items you have added, these you would need to cover yourself/re buy, so if you have £3k of mods then that won't be covered.
Eg:
Book price £20k
Retail...

I like the one stripe with the accent stripes (not sure about the green on that image though, but everyone has there own tastes otherwise it would be a boring world). Would silver stripe with black accent work to keep the stealthish look? Or even white accent if you want it to stand out more?
Ebony leather, but I'm blacking everything out, replacing chrome emblems front back and side for gloss black and ordered replacement wing mirror covers to be black, along with a Steeda Q750 rear spoiler also black, all along with the black OTT stripes etc.
To be honest if yellow is what your heart is saying, don't let anyone talk you out of it, this will be your car, that you will drive, that you clean and come to love, not theirs! I personally don't think the yellow is too in your face, I like it.

Mines on the system as a confirmed order, all details correct as per order at dealership, but obviously no build date yet, little to early for that, but I'll let you know when I do.
It sounds as though the coloured coating isn't bonding correctly to the leather, in which case you'd assume it's a warranty claim, not that Ford will see it that way, but I'd be going bonkers at the dealers if that happens to mine within the first few months demanding the seats be replaced...
I did find this from Meguiars about automotive coated leather;
The coating used on automotive leather is semi permeable and can dry out if neglected. Cleaning is really important as dirt becomes embedded in the very fine pores and fissures in the coating and as you slide in and out of the car...
Do you guys regular cleanse and condition the leather? I've always been told that leather needs to be treated like skin, it requires the moisture to be put back into it to keep it supple and avoid cracking etc.
You can get leather kits fairly cheap like...
Just seen a black GT and the dealership today while I popped in to ask about the new Ranger for work, looked really nice and hadn't seen one before. Got to say though I've not seen a colour I dislike on the Mustangs at all yet.
