Think its possible the plastic on the front tweeter speaker is loose? I had almost exactly the same sound, finally found out the little plastic covers over my speakers were lose and rattling around. Had ford fix, and now I dont have the rattles anymore. You could prob just glue them yourself...

PP1 Might be a bit late to the party on this, but if anyone has PP1, there is a revised tune for manual cars. Just refollow all the same steps when you originally tuned the car, the updated tune will now be there.
