Which USB input has the best sound quality? I found that using a USB memory stick the sound quality seems to be lacking

Is there a difference? My bluetooth shouldn't sound better than lossless USB.

I use the one under the Sync screen. I use a 512GB 3.0 with only FLAC files and it sounds pretty good for the crappy stereo that came with the car. It works for me.

I don't use the one in the center console.

I have a usb stick in the dash port with my music CD’s on it.

I have a CarPlay2Air in the console port.

Music from my phone playing through the CarPlay2Air sounds ‘much’ better than the usb stick.

The location of the USB shouldn't matter as the decoding of the files on your USBs happens inside the ACM rather than on your USB stick. Some manufacturers apply some level of equalization to the bluetooth audio signals to compensate for lack of detail and information in compressed media where the lossless is played as they are, more detailed, more neutral and less vibrant.
