Trunk water leak, did i repair or cause issue?

hey guys, so during the big storm last night my trunk took on some water. When doing a deeper inspection this spot on both sides was soaked. I recently purchased the car so I was bound to find it. The spot shown I used water sealant on to keep it from leaking anymore. Is that designed to leak or are there rubber stoppers that are supposed go in it? Is it designed to leak? Could anyone show me theirs? I just wanted to be sure I fixed the problem and not created a new one.

Looks to me like the car has had water intrusion problems for awhile. Spot near the seal at the bumper looks rusted.

Looks to me like the car has had water intrusion problems for awhile. Spot near the seal at the bumper looks rusted.
The spot that I sealed had water coming through it. Evident by the water still present. Im just trying to figure out if that spot is supposed to allow water to pass. I just wanna know i fixed something and not plugged a design.

Water may be getting in through the seal where the rear window meets the roof, above the doors. The body seal tends to crack there, and let water into the trunk.

There's a thread on it here somewhere too.

End results after lining the rear windshield. I used about 3-4 microfibers and a flat head screw driver to finesse it under and clean up good.

I wouldn't have plugged those holes inside the trunk; they're there for a reason. You need to seal wherever the water is getting into the trunk. And if you can't see something obvious all around the seal, there's basically just one spot left: the 3rd brake light. I'd just replace it. But if you can try to duplicate the factory sealing. Good luck.

No, it's painted. It's the seam where the roof meets the rear quarter panel. It's filled with seam-sealant and then painted.

Let me try to find the thread about this.

Water is definitely not supposed to flow into this area otherwise there would be drain holes. It looks to me like somebody didn't apply enough seam sealer between the two metal parts. I think you did good by sealing that up. But leave the trunk liner out to make sure it's not coming in somewhere else and to allow the car to dry up.

Personally I think you may have created a worse problem.
No, water should not come from those holes. So by sealing them you have just dammed the water behind them. Who knows where it might go now and what potential damage it may do. The right way to fix this is to find the source of the leak and repair that properly.
Possibly it's the seam mentioned above but even then it will need to be fixed properly, not just smeared with silicone. You really don't want to trap water between metal panels.

Just an update on things. I pulled my headliner to check the 3rd brake light and it was perfectly fine. No water or any signs of water passage (I just washed my car and sprayed some more there)

Also in regards to the seams on my car I've thoroughly looked them over and see no cracking. I wanna do the right thing guys so im inspecting it all and I can't find anything else that could be the culprit.

You can have a professional smoke test done. Most dealers have a vendor that does them. They devote their careers to finding water leaks.

If it wasn't the 3rd brake light, it has to be a seam. With the trunk's trim removed, it should be easy to find it. But the better question is what to use to seal it, that it looks the least conspicuous. Something that can be painted (touched-up) over?
