Removed carpet to try and find a leak, and am wondering what these patches cover? One is very brittle and is falling apart, and am not sure its the source. Thanks for any info

Yes, not a patch. It is for sound deadening, applied to the metal to reduce noise.

The leak is probably the seal around the rear window, or where the rain gutter and roof panel meet.

Common issue.

Leak could also be that hole behind the door on the frame that is covered by a sticker on some cars.

Check your 3rd brake light. Mine leaked down into the back seat but I could also see it migrating to the floor.

Here's some helpful threads below for your review.

This is specific to the A-Pillar and contains the Ford TSB about it addressing water intrusion lower than the roof:
https://www.mustang6g.com/forums/th...-s550s-a-pillar-water-intrusion-leaks.178242/

Check this thread regarding the rear window channel seam cracking and paint delaminating issue - similar to the front roof channel seam issue. Some M6G members are having severe cracking at the rear window channels, not many at the front. This one is the most complete with M6G owners experiencing severe cracking at the rear window channels:

I would also check to make sure water isn’t coming in over the cabin filter. The modern cowl is supposed to have a few drainage holes to allow water to drain out instead of accumulating. There is also a cowl drain with a flap that is supposed to auto open to allow water to drain. If those holes are plugged with debris or the drainage flap is not functioning, it’s possible water could spill over through where the cabin filter is located.
This thread discusses the cowl drain flapper:

Looks like its coming from the rear. Headliner is bone dry as is the third brake light area. There are no trails leading to this pool of water which baffles me, and there is a pool on the ground right under the fuel pump area

Well I'll be dipped. Went back out with a fresh set of batteries in the flashlight and found the trail. And its right below the window weatherstripping that looks to be loose
