Update since original post. I took the car into a performance shop who ran a Dyno tune. Car runs much better now. A couple of hundred miles since the tune and no more warning codes. Not a big fan of Bama, their tune files, and help desk.

The Long Tubes came with Cats and have only been on the car for several hundred miles. A Bama tech mentioned the same thing about O2 spacers, thanks for the advice. Still not sure I trust their tune file.
