Normal. 4800 miles here, mine thuds when N-1(unless you hold the clutch in for 2+seconds, 1-2, sometimes 3-4 and 5-6.

Used 3M auto grade sticky tape, and a rubber sticky butyl for the edges to keep moisture out.

If you hold the clutch in for 2+ seconds before moving the shifter when stopped, it will never thud. Just FYI for those bothered by it.

Spring removed here, my shifting (first manual car) improved by 98%. As far as damage concerns when removing the spring, I have always had the steeda marketing bs in the back of my head so I occasionally pull the clutch pedal up with my foot after shifting and have never noticed any play...

Aside from the commonplace diff thuds, is the two-part, relatively low volume clicking under the car when fully pressing the clutch down normal? I hear it all the time especially when backing into a spot with the windows down, I assume it is just the clutch engaging/disengaging.

Mine has the stretchy loose leather and only at 3600 miles. Seems the cushion under the leather is failing to decrompress and causes this. Just one of those little things like the body panel alignment that bothers me for a $40k car.
