I own a supercharged 2016 Mustang GT w/PP. Does anyone know if a 3.31 R&P gear set is made for the s550 super 8.8 torsion rear differential? I can’t seem to get any clear answers either from Ford performance or other retailers. I’ve been told that the pre-2015 8.8 rear differential gears aren’t interchangeable with the 2015 up super. If someone knows and can provide a link?

The 3.31 R&P came standard in many s550 super 8.8 rear end's, but only with the traction-loc differential.
The Torsen differential is/was standard with the 3.73 ratio, and optional with the 3.55 ratio.
Having said that, the torsen differential will FIT into any ratio s550 super 8.8, EXCEPT with the 3.15 R&P.
In other words to get a 3.31 R&P with torsen, you would have to build it yourself, it wasn't available from factory.

So if i understand what you’re saying, all I would need to do is swap out the 3.73 R&P with a 3.31 R&P gear set then? No additional modifications required.

Correct,
If you have an automatic transmission you may have to use Forscan and change the rear-gear ratio in the BCM

Just recently opened my diff to do same thing, really wasn’t that bad to do if you’ve wrenched on your car enough, bought a 3.31 loaded pumpkin off eBay and when the spider gears pieced out I swapped the 3.31 R&P out of the traclock diff and put them in my original pumpkin with the 3.73 gears, the Torsen diff should be a little more stout then the traclock I’m hoping.. we’ll find out lol
