I have scratched one of the frame rails under the car (don't ask why) - mechanically it is fine, just little bit of paint is gone.

What should I paint it with to prevent corrosion ?

Just about anything that will seal it will work. Paint(rattle can body colr), primer, I prefer undercoating(local auto store will stock it). It has a higher mil thickness and sticks to just about anything.

I would try to clean the area of moisture as best as possible, then any paint would do the trick. I used a paint pen from the dealer on my car when I scratched the underside a bit; that's what I did last winter. The prep is the most important part, think of it like cleaning a wound, it simply won't heal right.

rustoleum

they make an excellent black rust-resistant paint that is a grade higher than their regular paint.

We use it on our lawn furniture that is outside 365 days.
