It looks like the fender got tweaked, and they tried to touch up the bolts after they loosened them to fix the fender.

Where located, wider pic of damage?
First two pictures are inside engine bay, at top of fender. Third picture is the corner of the driver's side turn signal and bumper, where it meets the fender.

Holy Cow... I just checked mine and I have the forward screw on the passenger's side with very similar touch up paint as well. I never noticed it before and it was a better touch up than yours.
Mine is also Ford Performance Blue.

My 2016 GT Premium had all the paint touched up on the fender screws, and the driver's side fender was misaligned. It always bugged me. I think the cars go through an inspection, and they have people who correct small fitment problems after final assembly. Like any other job, you have people who are good at their jobs and people who are not. I suspect the person who did the small repair on this car was not the best at his job. Funny because it seems like the more expensive cars would get more attention.

So after flying in to buy this car and being assured it was top notch, I walked. The fender had been bent as well and the gap between the hood in fender was 5mm at the very least. I drove the car to a body shop down the street and upon inspection I found a significant dent in the rear quarter panel just above the wheel well. The fit and finish of the car was bad and some sort of damage had occurred. I’m quite disappointed that someone wasted my time and money.

They were probably counting on you would not walk after flying in. I would not have accepted it either if not up to my expectation. Another one will come your way.

I’m so sorry to here about this.
What you just went thru is one or the reasons why I decided to settle for a color that was ok and not my first choice.
Car salesman that pull that crap should be outed for sure.
Now go order some temporary paint protection film.
