I haven't heard of this noise becoming a problem but then again these are new cars so it's hard to tell if there really is any safety issue/repair needed down the road. I'd say just lump this issue in when you go get you 5k service and knock it out then.
Are you using 93 octane gas along with the prx tune, also road conditions matter, are you doing the 0-60 in the same location as the previous tests, the incline/decline of a road affects time. a tune shouldn't be increasing your 0-60 runs, 6.5 is what I ran stock with no mods.
get your rotors resurfaced,that's likely the issue. stop by ford and see if they'll take care of it for free. they did for mine when they were squealing :)
Yeah and just an update, it's been over a week since mine got repaired, absolutely no noise when changing to D,R,P. So if they give the car back to you without it being resolved I'd reccomend printing the service statements posted here and demanding the same thing be done to your car

Yeah my 0-60 is 5.5 with bama and MPT, prob same speed really but it's the way MPT feels like a finely tuned car that makes it better. Power wise I'm sure bama adds near the same, just MPT delivers it in such a way that it feels better driving daily and in S mode feels like a real sports car
