I have an ecoboost auto tran and although the noise is a bit more fan like in mine on a cold start the idle rpm and duration of the noise is almost identical to yours. Like you said only on cold starts and when having sat for a while.

Well this weekend I made sure to put the brake In all the way prior to shifting and it helped however that's me consciously making an effort to press it all the way down I know that when the car was brand new I did not have this issue.
