So im have two main issues. The first is i hear a very soft ticking noise when the car is rolling in gear and in nuetral. The second issue is my transmission became very notchy when shifting for some reason. There is almost a clanking noise when going from gear to gear. Its more noticeable when the car isnt fully warmed up yet. Also there is i metal to metal light rubbing /grinding sound when in first or second. Almost as if the pressure plate and flywheel are spinning on each other.

The car is all stock except for the lowering springs.

Do you think the dealer will give me a hassle because of my springs?

No, the dealer shouldn't give you any issue because of your springs. Sounds like an issue with the clutch. Check to see if you're low on fluid (leak), but definitely bring it in.
